Marmalade Boy and Kodocha.
Main characters look WAY TOO alike.

Marmalade Boy:

Kodomo No Omocha:

Kodocha is Marmalade Boy on crack :p

Plus, Blue Seed, Flame of Recca, and Fullmetal Panic.
All male main characters have to protect the main female main character because the antagonists want/need her.

imo, all shoujo pretty much had the same style and looked the same back then.
.... And nowadays with the really girly long big eyes and most, if not all of the time, long haired female leads. (Arina Tanemura works [as far as I can remember, all her works has that quality], St. Dragon Girl, Otona ni nuts, etc)

Baccano and Durarara with the reference of someone saying "An infamous informant in Shinjuku (Izaya)"

Also Steins;Gate referring to Chaos;Head on many occasions.
